Pick Imperial if you want to play a character who is originally from a place aside from Skyrim, as it doesn't make sense to fight under a banner that ultimately won't accept you. Only when you go get the crown. Instead of taking it to say, Ulfric, you can instead take it to Tullius and you'll be joined up with the Imperials and betray the Stormcloaks. And vice versa. You can't change anytime before (but it's only one mission so not bad) and you can't change anytime after.
